Just installed a used transmission and when I take off it won't shift out of first gear unless you let completely off the accelerator and the check engine light came on and the overdrive off light flashes continuously until you turn ignition off what is the problem?

My Ford 2007 Sports track V8 engine sometimes make rattling or knocking sound when I attempt to move after starting the car with hot engine. But the noise always disappear if I press the accelerator Abit.

I'm trying to check for anything obvious that could cause my problem right now. The car jerks and stumbles really badly while going down the road with light pressure on the accelerator. I've changed the spark plugs, wires, and one of two coil packs. I may need to change the other one, but I want to check the base timing first. Therefore, I need to find the shorting bar.
